security correspondent jennifer griffin reports from the pentagon. >> at 4:50 a.m. on november 1, just days before the u.s. presidential election, two iranian frog foot fighter jets like these intercepted and fired twice upon an unmanned, unarmed u.s. predator drone over the persian gulf. it is the first time the iranians have ever fired on a u.s. drone. the shots missed on both attempts and iran's fighter pilots briefly pursued the drone which land safely at an undisclosed location. >> the incident occurred over international waters, approximately 16 nautical miles off the iranian coast line. our aircraft was never in iranian air space. it was always flying in international air space. the internationally recognized territorial limit is 12 nautical miles off the coast. and we never entered the 12 nautical mile limit. >> asked whether the i want was an act of war, the pentagon spokesman said he would not legally label it, adding the state department had protested through the swiss protective powers, which have represented the u.s. government in tehran since the u.s. embassy takeover in 1979.

coverage. catherine herridge in washington. first to jennifer griffin live tonight at the pentagon. jennifer, it feels like there is a puzzle box laid out on a table and half the pieces are missing. >> it brings new meaning to collateral damage, shep. yesterday we thought we were dealing with the fall from grace of one four star jandi one sexual affair. today the woman who started the events jill kelley was found to be in appropriate relationship with the top u.s. commander in afghanistan general john allen. defense officials who are familiar with the hundreds of emails, 30,000 pages worth say that the general and kelley were having the, quote, email equivalent of phone sex. meanwhile petraeus' biographer paula broadwell has hired a lawyer. her father tells the new york daily news this is about something else entirely. the truth ain't come out. you wait and see, there is a lot more here than meets the eye. >> shepard: the email equivalent of phone sex. that is new here tonight. today we learned both of these generals, petraeus and allen, were involved in a custody dispute directly

machine is in full cycle on this one. the pentagon says it's about 30,000 pages of documents. they may not all be e-mails, but a good portion of them are e-mails between allen and jill kelley. pentagon official telling reporters today in his words, they may have been inappropriately flirtatious. what does that mean? well, the word on the street is that he might have written some of these e-mails and maybe in some cases called her sweetheart. nothing more meant by it, we're told, than he's a virginia gentleman but, and it's a big but, on the other hand, defense secretary leon panetta ordered up a full-blown inspector general investigation, knowing he would set off a new firestorm across washington and leon panetta doesn't do that lightly. people on the other side tell us panetta would not have done it if there wasn't something to all this. >> right. the woman at the center of all this, this woman jill kelley, i'll turn to you, suzanne, on this. i want to play a tape, a 911 tape of kelley calling the tampa police to complain about people who were around the house, citing her status as ap

faces a serious new foreign policy challenge. there's word today from the pentagon that in the closing days of the election campaign iranian jets fired on a u.s. drone. let's get the details from our pentagon correspondent barbara starr. what are you learning, barbara? >> wolf, it was last thursday just one week ago we now know two iranian russian made jets very workable flew out into the persian gulf into international air space according to the pentagon and fired at a predator drone, a u.s. air force predator drone that the pentagon says was on a routine surveillance mission. although that mission was classified. here's what the pentagon had to say about it all. >> we believe this is the first time that an unmanned aircraft has been shot at over international waters in the arabian gulf. >> is that an act of war? >> i'm not going to get into legal labels. the reality is that we have a wide range of options as i said before to protect our assets and our forces in the region and will do so when necessary. we have communicated to the iranians that we will continue to conduct surveillance

as it flew in international air space. the pentagon revealed this for the first time yesterday, saying the drone returned to base safely. but today, the question linger, why are we only learning about this attack now? why was it kept under lock and key until the election was over? here to talk about this and the abrupt resignation of general director david petraeus. john bolton and jack keen. gentlemen, thank you both very much for being here this evening. general, let me start with you in this tragic and surprising news about general petraeus and his abrupt resignation. what is your sense of the implications for the nation and the really tragic end to what has been a stellar military career? >> just let me say on a personal note, liz, i know dave petraeus very well and his family. it is such a sense of loss and sympathy for the amount of pain that they are in. i love this family and him as well. it's a personal loss for me. but it's also a loss for the country. this is the most accomplished general officer in generation, comparable to the legends of world war ii. he didn't fight a war

their daily lives. >> the thing that was so strange to hear today was to watch the pentagon insist to reporters that there's nothing they know of that's untoward besides flirtation revealed in the e-mails between kelley and general allen. allen has had an absolutely star crossed tenure in afghanistan. he had scandal after scandal from the bails attacks that left 16 innocents dead to the koran burnings, to images coming out of marines urinating on a dead taliban militant, and he's been able to level with a lot of us in the press about the progress not really being as rapid as he would like, and you see this happen, to have allen swept up in all of this was kind of cataclysmic at the pentagon. a lot of us went to sleep thinking it was a scandal about general petraeus, and then suddenly allen is involved in it. it was absolutely surreal. >> and richard, one of the things that happened over the years, petraeus has been glorified by the media, it is not something i felt capable of contributing to since i don't know anything about the military, never having spent a day in it, but that do

allen, believes he's doing and has done an excellent job at isap. and i would rephrase the pentagon for the process underway with regards to general allen. >> reporter: now carney downplayed questions on whether this whole situation illuminates something about the culture of military leadership. he said these are two events seeming to say they are two isolated instances, but zoraida, he did say that the president was surprised, i guess that's not particularly surprising, to learn about general petraeus. and that's really as far as carney would go, saying he was very surprised and that was his initial reaction to learn of this situation when he first learned on wednesday. >> i know he called it an unwelcomed development as well. this afternoon the president will hold his first press conference in his second term, what do you expect him to focus on? >> reporter: what isn't he going to be asked about, that's the thing. he has not had a real press conference, i think you can say, a rather extensive press conference in months. he did one in the spring. a more extensive press conference.

bowles. at the pentagon, leon panetta's departure probably won't after until after spring. but some think that michelle will be the first ever woman to head the pentagon. and then in the senate, rhode island senator jack reed, and john kerry, the man who talked bob gates into staying at defense in the beginning of the president's first term. and then there's john kerry and some thought there if rice gets stayed, they still would want to put kerry in the cabinet somewhere. and then there's attorney general eric holder. long time target of conservatives. he said he's undecided about whether he wants to stay on. >> that's something that i'm in the process now of trying to determine. the first step has already occurred, that is the president has been re-elected. and i will have to think about can i contribute in a second term. i will have to obviously talk to him, speak of members in my family, particularly one, who i'm married to. and ask myself, the question about, you know, do i think that there are things that i still love to do, do i have -- let some gas still left in the tank. it's been

the petraeus investigation started. the pentagon is looking at more than 20,000 pages of documents and e-mails between kelley and general allen. 20,000. officials tell the ap that some of the material was, quote, flirtatious. general allen denies having an affair with kelley, who we know was also friends with general petraeus. joining me now is michael isikoff, national investigative correspondent for nbc news. he's been breaking some of the big details on this case over the last few days. michael, first, thanks for being here tonight. >> thank you. good to be with you. >> now, let me ask, general allen is now under investigation for his relationship with jill kelley. what can you tell us about the relationship and what can you tell us about miss kelley. >> we should say we don't know for sure. as you pointed out, the e-mails, these voluminous -- apparently voluminous e-mails describe a relationship or -- that appear to be flirtatious but, you know, potentially inappropriate is the word that was first used by the pentagon. but whether it goes more than that, we don't know. we do know tha

it was important to refer the matter to the pentagon's inpeck tore general. the senior defense official tells nbc news that panetta didn't make this decision lightly. secretary clinton acknowledged she has talked to u.s. partners about the allen case but says it won't harm the war effort. >> general allen is a distinguished marine and commander who has been an important part of the nato isap mission in afghanistan. there's been a lot of conversation, as you might expect, bob, but no concern whatsoever being expressed to us because the mission has been set forth. it is being carried out. >> the head of nato also told reporters today in brussels that he has full confidence in general allen. we are also learning more about the 20,000 to 30,000 documents that include some e-mails between general allen and the tampa socialite jill kelley which the pentagon calls potentially inappropriate communications. the fbi has characterized some of the e-mails as, quote, flirtatious. the general strongly denies any misconduct and the fbi has not found any wrongdoing. we're also learning more about kelley herself

and that is the top commander in afghanistan, general john allen. turns out the pentagon is now investigating him as well for sending inappropriate e-mails to jill kelly. now, if you remember from yesterday, kelly is the same woman who sparked this whole investigation because petraeus' mistress paula broadwell was sending her e-mails. allen is saying he did nothing wrong and is maintaining his current position within the military. now, many are wondering why the fbi would get involved if this is nothing more than an affair. but we're now hearing fears of potential security leaks. in a speech at the university of denver broadwell suggested the libya attack was targeting a secret prison at the benghazi consulate. federal agents have been searching broadwell's home. late last night and into early this morning. not only did she have thousands of e-mails between her and petraeus detailing the affair. she also had classified material on her computer. as of yet the fbi doesn't believe that came from petraeus but it is illegal. more bill

the benghazi attack and when he knew it. let's get right to our pentagon correspondent barbara starr. barbara, what are you learning? >> wolf, i have just spoken to someone, a long-standing source who has spoken to david petraeus. this is someone on his level professionally. this person is directly familiar from petraeus with his thinking, with petraeus' thinking about what he will tell congress tomorrow about the benghazi attacks. david petraeus wants to tell congress that he knew almost immediately after the september 11th attacks that the group ansar al sharia, that al qaeda sympathizing group in libya was responsible for the attacks. here's how it goes. in petraeus' view there are two questions on the table. who was responsible? and that is ansar al sharia. he has intelligence he believes to back that up. second question, what was their motivation? that is where some of the confusion may lie. what this source says petraeus told him is there were about 20 intelligence reports that began to come in blaming that video -- that anti-islamic video that sparked the riots in cairo. that's the con

are actually sharing priorities? >> na experience back here in town with ngos coming to the pentagon or the defense department on their side either asking for help or asking for distance or what experience do you have there? >> i have, the red cross comes to mind but i think the issue with ngos from my point of view is very few actually come in other than to say how can we help and who do we go to? that was very prevalent during katrina. a lot of people wanted to just go and they knew enough to know that just showing up wouldn't work. so they were trying to not bother the operations and they were coming to the pentagon to say how can we help in what and what can we do? i think that scenario replays itself at various levels all over the world, and so again, i am torn by the need to keep the government out of a local cooperative effort so that the benefits of capitalism can come up with a solution that is efficient, low-cost and philanthropic way supported. you have people confuse with a very limited amount of technology and infrastructure requirements like the use of cell phones and h
